IndexFile.diff without default index

Implement IndexFile diff so that temporary indices can be used as well ( using file swapping ).

Considering that there is no reason to implement diff on non-default indices, I will safe that time for for now. If there is interest, this can be implemented though using file swapping techniques already used in the IndexFile implementation.
