CLEM workflow fixes

• Fixed the CLEM workflow that registered align-and-merge results in the database. These were missed when implementing PR Adjust CLEM GridSquare registration logic #776 .
• Processing parameters for the align-and-merge workflow are now hard-coded into the recipes themselves instead of in Murfey. This allows for changes in parameters to be more freely made.
• Added test for the align-and-merge workflow.
